The original show isn't a continuation to the rebuild. There's to many inconsistencies to point out that it isn't a continuation. A simple point is Shinji's mom. During a flashback of Yui's and Fuyutsuki's lakeside conversation they said: Yui: "Even after 5 billion years, when the Earth, the Moon, and even the Sun have disappeared, it will still exist as long as even one person still lives. It will be very lonely, but as long as that one person still lives..." Fuyutsuki:" It will be the eternal proof that humankind has existed..." Shinji: "Good-bye, mother." Shinji's goodbye heavily implies that he won't see her again. Shinji's mom went off into space never to return. That, plus the image thereafter of Eva-01 floating in space pretty much cements that Shinji's mom goes off into space never to return again. If she never returns to earth then Shinji's mom can't be part of the Rebuild of Evangelion. Her soul is still in Eva-01 floating out in space and not back on earth.
