A group of scientists obtain a fossilised eyelash of the legendary Pokémon, Mew, and clone it to create a supersoldier named Mewtwo. The project is successful as it awakens, but upon learning the scientists plan to treat him as an experiment, Mewtwo unleashes his psychic powers and destroys the laboratory Giovanni, leader of Team Rocket and the project’s benefactor, convinces Mewtwo to work with him to hone his powers.

A Pokémon Collector, Lawrence III, wishes to capture the three legendary birds and follow the legend's tale. This is all part of his plan to capture the Beast of the Sea, Lugia.

Serving as a more faithful adaptation of the Pokémon Red and Blue games, the story follows a young boy named Red who begins a journey with his Pokémon partner, Charmander, as he seeks to capture all the known Pokémon in the Kanto region and become the Pokémon League Champion. Along the way he comes up against his rival, Blue ("Green" in Japan), various Pokémon Gym Leaders, and the nefarious crime organization, Team Rocket.

In this direct-to-video sequel to Pokémon: The First Movie, Ash, Misty, and Brock continue exploring the Johto region, then have to rescue Pikachu after Jessie and James of Team Rocket kidnap him. The search leads them to the hidden plateau where Mewtwo has established a haven for the cloned Pokémon from the previous film.

Dr. Fuji, a research scientist of Team Rocket, briefly describes in a prologue how his researchers uncovered a fossil of the remnants of Mew, one of the rarest Pokémon in existence, believed to be extinct (although this is not the case).
