Robotech: The Shadow Chronicles is a sequel to the 1985 television series, Robotech, focusing primarily on the characters from The New Generation. Produced by Harmony Gold USA.

The confrontation between the Earth Alliance (Naturals) and Zaft (Coordinators) originated in economic trouble had reached an impasse. War couldn't be stopped by that point, and thus this story begins one year later when Heliopolis, a resource satellite belonging to a neutral nation, is suddenly attacked by a Zaft mobile suit force.

The year is AD 2225. Kouji Aiba and Aoi Housen are serving as astronauts in-training in Liebe Delta which is located on the edge of the Geduld Sea.

Loosely based on the novel 'Romance of the three kingdoms', modern day Japan sees a similar struggle for power between different rival schools with the three strongest being; Kyosho Academy led by Sousou Moutoku, Nanyo Academy by Sonsaku Hakufu and Ryuubi Gentoku from Seito High School. Together these three tousei, each with their own mangatama, fight for the honour of becoming ikki tousen and fulfilling their fated destiny through battle and conquest.

Seven schools are constantly "at war" with each other, and the students within—both male and female—have become skilled fighters and constantly battle with rival schools. Their lives and fates are guided by strange jewels that contain the spirits and destinies of warriors from the Sangokushi period.

After accidentally killing a government official’s son in a fight, Mugen and Jin are seized, and are sentenced for execution. Fuu successfully saves the two warriors, and hires them to accompany her during her search for a samurai “who smells of sunflowers” which may lead to her father.

The story is set on the far future, where human enhancement is possible through integrating machines to one’s living cells. After a long period of war, the winning mechanized samurai proceed to banditry, and continuously terrorize the small villages in the countryside.
