Yep it can theres actually a formula you can use but due to storage limitations in the games code it can fail although the chances are extremely low. In the anime they can swallow it which is what whiscash pretty much done to it.

swallowing any kind of pokeball can't be healthy for you >.> what happens if the button is pressed inside your stomach? what happens if there was a pokemon inside of that pokeball? o.o

Well the anime made it where the masterball basically got destroyed. If there was a pokemon inside that pokeball then that pokemon would most likely die unless the pokemon swallowing it could cough the other one out. Lets just hope that the pokemon inside the pokeball would not be something much bigger then the regular pokemon or this would turn into a rather gruesome scene.
