I'm a massive Fate fanboy, Salter vs. Hercules is probably the best in terms of style, but Archer vs. Shirou was an amazing combination of theme, plot relevance, and animation.

Goku VS Frieza from the Planet Namek Saga of Dragon Ball Z! It was the longest fight in Anime history! https://youtu.be/rciyzh7Urc0 Goku awoken the burning rage and sadness inside of him to become the first Super Saiyan in a 1000 years!
