Hitch hiking is easy and there will be people who will pick you up. Just need to write where you are going in Japanese. Great way to meet normal everyday Japanese people also.
I went there in 2012 and saved a ton on accommodation in Tokyo and Nagasaki in Kyushu because of Couchsurfing. It's an awesome way to make friends there and get to know places and things to do that only the Japanese would know. :)
If you don't mind staying with a stranger (they become your friends during and after anyway :D) a couple of nights, then maybe you could give it a try.
What Ringo said. You can usually find people online that are willing to let you sleep on the couch for a fair price. Obviously cheaper than a hotel and you have a new friend too
I have most of my trip planned out with just about every where blocked with about a week unbooked. I'm staying in a few hostels, some business hotels, Onset, a Rokan, a bathhouse, and a few guesthouse( box capsule)

I'm staying on the other side of Mt. Fuji in a Bathhouse. Not the Aoikigahara side, Those I might get there, I really want to climb Mt. Fuji or take a tour to see to see the top. I hear the view is out of this world.
If I end up at Aoikigahara, I'll just take down any Yokai try to kill me. lol

Walk around Akiba at night, its eerily interesting and magical.
Do try Lawson's fried chicken, they are the effing bomb.
