Light from Death Note, i mean come on he is the protagonist/antagonist at the same time. but on the serious note he got one twisted mind, but an intelligent one. highly manipulative, and a great strategist.

Creed from black cat and Kyoko from Kore wa Zombie Desu ka come to mind. I am sure there are others but creed was such a bastard and kyoko is just bat shit crazy.
