I had to think about it awhile and when it comes down to it, my favorite weapons are actually all ones where the people themselves become so powerful that they became the weapon. That, or weapons which act more as powers. But none of that's really in the spirit of this post so...
I suppose if I had to pick a favorite, it'd be Bardiche from Mahou Shoujo Lyrical Nanoha. It supports Fate's use of electrical magic by manipulating it into a weapon. It first acts as a staff with an axe head, the head lifts up and charges a blade which turns it into a scythe, then it opened up even further to become a great sword which could be split into individual swords. In the manga sequel, it gains even more forms too. That... is... awesome. Like, what a variable weapon for any situation.
