Thousands of years ago, an ecological catastrophe destroyed almost all life forms on Earth. One of the surviving cities – perhaps the only one – is the domed city of Romdo.

It's been a thousand years since the Gauna, a strange alien race with no known method of communication, destroyed the solar system. A portion of humanity managed to escape using enormous "seed ships" like the Sidonia, which have allowed them to maintain the population while drifting through space.

Set in the future, the plot follows Zoichi Kanoe and his AI companion Fuyu Kanoe, whose luminous form is integrated into the system of his motorcycle. They are agents sent by TOA Heavy Industries to retrieve humans with the ability to resist and transmute the N5S infection, which is spreading across the world, turning humans into "Drones"; disfigured, zombie-like beings.

The suspense horror/dark fantasy story is set in Tokyo, which is haunted by mysterious "ghouls" who are devouring humans. People are gripped by the fear of these ghouls whose identities are masked in mystery.

After an accident at the Twin X research facility, the sky has been changed to be like a mirror, and all electronics no longer work. There are also children born after this event who have mystical powers to change the environment around them.
