Tomoya is labelled as a delinquent at his school because he is constantly late and skips classes, but he seems to have little care about how others perceive of him. Everything in his life seemed dull and unchanging until one morning he meets Nagisa Furukawa on the road to his school; he finds her muttering to herself to give her more motivation for the school day.

Tsukune is just beginning high school. Devastated he cannot move on, his father gets him into a school no one has heard of, by "Picking up an admission form" from a man who dropped it in the street.

After losing a bet, Keichi, Mion, Rena, Satoko and Rika parade around the town in costumes. When they come to a fork in the road, they decide to go to Yagouchi, a nearby abandoned village.

The story picks up after what happened in season one. Things that are left unexplained in the first season get explained in the new season in three separate arcs.
