While fighting to save his village from the attack of a demon-god Ashitaka comes in contact with it and is inflicted with a deadly curse. In his search for a cure he is forced to leave his village forever and journey to the forest inhabited by animal gods.

Takashi Natsume continues to return the names of the spirits that have been written in the "Book of Friends" he inherited from his grandmother, Reiko Natsume. While Natsume is still aided by the chubby Nyanko-sensei, he's now helped by some of the friends he had made in his journey; be it human beings or spirits.

Kaito, a puzzle-loving high school freshman, is selected as a candidate for "Phi Brain". He and his friend Nonah find an "unsolvable puzzle" near their school.
