A favorite newer JRPG of mine would be Persona 4. I also enjoyed Persona 3 FES a lot. The stories of both were made well and the characters were more round than other traditional rpg's. My favorite company though happens to be Level 5. The minds behind Dragon Quest VIII, Dragon Quest IX, Rouge Galaxy, Ni No Kuni Wrath of The White Witch. Of course they have many other titles as well. Though I must say I have enjoyed all the games I have played by them thus far. (>.>) I am a fanboy for Level 5 games is all. Ah, the kingdom Hearts Series I like a lot too though. 2.5 HD Remix Edition is coming out just around the corner, a month or two left haha.
