Game development is weird like that, features might or might not be added to one installment. I guess it's all down to resources. The Pokémon Origins movie does seem to take a different spin on things, which is quite brave. At least they added the option to be a girl in later games ;0 The story is very different, the manga is a bit darker for starters. I was actually quite small when I bought that issue of the Pokémon manga, I didn't understand who this Red guy was and where was Ash, lol.
