It’s been one year since the failure of the Black Rebellion and the supposed death of Zero. Britannia has assigned Area 11 a “correctional education” status, where Elevens are made an example of by brute force, to try to prevent any future uprisings and suppress rebellious thoughts.

Set on the fictional year of 2010, the world has been split into 3 superpowers: The Holy Britannian Empire (the Americas; also called Britannia), the Chinese Federation (Asia), and the European Union (Europe and Africa; previously known as the Euro-Universe. Also known as Europa United in Akito the Exiled).

Set several years after "The Great Uprising", a future geological phenomenon in the Kanagawa Prefecture near Tokyo, people have developed a power granting them the ability to deconstruct, reshape, and crystallize matter at a molecular level using only thought and willpower. These people have come to be known as "Alter" users.

Not to be confused with "Blue Seed". In the year 2009, Yuji Kaido is an average young adult male diagnosed with a serious disease (the "B-cells") and is put into cryogenic stasis until a cure is found.

In an alternate version of the present day, we have computers known as Persocoms that can be designed to look like toy figures, animals, and even people. Our story focuses on one such Persocom named Chi and her new owner, Hideki Motosuwa, who is too broke to buy one and yet is lucky enough to have found Chi in the trash.
