The visual novel Little Busters is probably the game that's made me the most emotional over the course of reading it. The original Pokemon Mystery Dungeon game when I was younger also hit me pretty hard with the whole exile plot.

Super Mario Bros. 3 for original nes. When saving the princess for the first time after defeating bowser and the little sad music starts playing in the background...

Mother 3. The game is best played only once in my opinion. Don't think I can play it again because it's just sooooooo sad. Especially near the end. Don't wanna go through the feels again. ;w;
